after reading this problem sounds like the owner befor me instaled a hp fuel pump, maybe they installed it when they did the motor swap..

I'd start by replacing the fuel filter. It might not be the problem, but it's always good to have a fairly new one on the car and is often neglected.

It almost sounds like the pickup was reinstalled incorrectly but I've never heard of that happening and dropping the tank is a pain in the ass (or so I hear, I never had to thank god).

I know after a while rust builds up in that tank and wen you get to a certain level in the tank the pick-up starts to pick up some rust and that could be a possiblty for your problem. I never had that problem wen I had my crx. I know taken the tank down isnt that much fun..changed my pump when I did my swap...most rust i had in my eyes ever..
